The Evidence
I have been hooking up with my ex-girlfriend's best friend without telling her for a while. If she found out it would kill her. Me and the friend like each other a lot, are we guilty of doing wrong?
The Crime
Is it worse to be hurting my ex or should we follow our desires? Guilty sides with my ex.

I'll have to Recuse as there is not nearly enough information about your relationship with your ex-girlfriend here. Was it an amicable breakup? Do you have a friendly current relationship with her? I need more details to make a sound judgement.

Knowing that you would hurt your best friend by pursuing your own relationship is evidence that what you did was somewhat wrong.

It seems like you're trying to answer your own question. Obviously your conscience is telling you something is wrong, else you wouldn't have brought these charges on yourself. However, it is equally important that people be able to move on with their lives. The past cannot forever rule the present. If you think you've found something that works, don't let it go for fear of hurting your ex's feelings. Simply be a man about the situation and be honest with everyone. Not Guilty.

The girl you are now dating is doing wrong by your ex. Unless you are still friends with your ex, you're not responsible for her feelings and no longer owe her any type of loyalty.
